JFK to Downtown Brooklyn: AirTrain + A, LIRR or Taxi?
JFK has two strong public-transit patterns for Downtown Brooklyn. The lowest-cost default is AirTrain to Howard Beach followed by the A to Jay St–MetroTech. The faster rail alternative is AirTrain to Jamaica and LIRR to Atlantic Terminal, where the final walk or subway leg depends on the hotel.

Take AirTrain JFK to Howard Beach and transfer to the A subway toward Brooklyn and Manhattan. The A serves Jay St–MetroTech, a major Downtown Brooklyn station near MetroTech, Brooklyn Heights and several hotels.
For a standard full-fare rider, the current fare is $8.75 for AirTrain plus $3 for the subway, or $11.75 total.
AirTrain + LIRR can be faster when Atlantic Terminal fits the destination
Take AirTrain to Jamaica and use LIRR service toward Atlantic Terminal. Atlantic Terminal is beside Barclays Center and works especially well for Prospect Heights, Park Slope and the southern side of Downtown Brooklyn.

Brooklyn taxi trips are metered, not covered by the JFK–Manhattan flat fare
NYC TLC applies the $70 JFK flat fare only to trips between JFK and Manhattan. Trips between JFK and other New York City destinations, including Brooklyn, use the standard metered fare plus applicable charges.
That makes traffic a bigger part of the cost comparison. A taxi can still be the best choice for several travelers sharing one vehicle or for heavy luggage.
Choose Jay St or Atlantic Terminal from the hotel door, not the neighborhood label
A hotel near Brooklyn Heights or MetroTech may strongly favor the A to Jay St–MetroTech. A hotel near Barclays Center, Boerum Hill or Park Slope may make Atlantic Terminal more convenient.
Check the final walk, elevators and weather before deciding which rail pattern is actually easier.
